There's always some reluctance to trade within the same division, but I doubt very much that there's anything about the Baertschi trade that would cause Calgary to back off trading with the Canucks. Reports were that Baertschi wouldn't sign a contract extension with the Flames so they were going to lose him anyway. There's no reason to believe he'd have suddenly turned things around in Calgary so they're better off with the RHD prospect they chose with the pick they traded for than what they would have had keeping Baertschi through the season and watching him go back to Europe last summer, or even if he stayed in North America and they got a 3rd round pick in compensation for him signing an offer sheet from another club.
